Should I include the indirect costs in my application?

Yes, if you are applying for funding for a research project (e.g. Project Research Grant), but not if you are applying for funding for infrastructures (e.g. expensive research equipment). The Swedish Research Council also has several smaller types of grants, most of which do not require you to include the indirect costs.
